Glaubst Du wirklich, dass die alles in einem Verzeichnis haben...?? Diese Frage erübrigt sich also.
Ich selber habe lediglich 1700 Dateien auf meiner privaten Website dbCF.de Davon sind nur 155 Dateien *.htm, *.js, *.php und *.css, der Rest Bilder oder Archive.
Trotzdem habe ich alles in mehrere Verzeichnisse mit Unterverzeichnissen gepackt. Probleme mit include() habe ich nicht, liegt wohl auch daran, dass ich es nur in der index.php nutze.
Probleme mit include() und ähnlichen Funktionen vermeidest Du, wenn Du einfach immer von der DocumentRoot ausgehst. Damit kannst Du die Dateien auch mal verschieben und der Pfad stimmt trotzdem noch.
